In recent years, RNA sequencing (RNA-seq) has become a very widely used technology for identifying genes and molecular pahtways that are differentially expressed between two or more biological conditions. To date, many computational workflows and software tools are available for model organisms, but not when dealing with non-model organisms where no genomic data are available and which are often characterised by polyploidy.

Thus, this PhD thesis aims at the development of a flexible user-friendly RNA-seq analysis pipeline especially adapted for non-model plant organisms. By means of available datasets of various plant species available RNA-seq software tools (assembly and mapping tools) and subsequent (statistical) analysis tools (such as WGCNA - weighted gene correlation network analysis - tools) are to be evaluated, tested and interconnected. Once the pipeline is established, special focus will be put on the comparative analysis of sugar beet transcriptomes and their correlation to phenotypic and metabolomic data.
